I also tried a rotation using only GHeal and Penance, and came out to 8.6k hps while being very draining on mana, at 2.3k mana/sec.

But, as I disclaimed, I'm not completely satisfied with the modeling of Disc rotations because Borrowed Time isn't being accounted. It should show a higher HPS with a lower Time to Heal, so in theory it wouldn't change your total output at all. But I'm hoping our RAWR model is finished soon, since it has a better capacity to deliver precise results.

I am currently working with the following priorities:
Intellect > Spirit > Haste > Mastery > Crit
I am stacking intellect and reforging to spirit when available and reforging away from crit.
I will say maybe I am just missing something from the theory and generally understand the weightings but am trying to arrive at a balanced formula that includes all stats.

The Hot from Holy mastery doesn't work the way you seem to think.
The total value of the hot is updated with each additional heal. It adds the new heal's mastery % to what's left from the current hot, and generates a new tick value over 6 seconds.
In a nutshell, it's good for tank healing. For raid healing the efficiency depends of the damage pattern and healing tactics.
This mechanic seems to follow the same rules as a Fire Mages' Ignite. Is it known whether this also causes the same problems with simultaneously hitting spells, aka "munching"? It might be a non-issue due to lack of heals with travel time, but it shouldn't be overlooked.

Latest round of hotfixes says they're buffing smite's damage to match heal in an attempt to make the archangel spec viable. I'm glad to see they're trying to make it work, now they just need to up the range on it a bit.
They really do. A few more Yds on the range would vastly improve the atonement spec for most encounters. I just get the feeling that it hasn't been done and possibly will not be done due to the way it might imbalance PvP.
I would say Atonement would need about a 15-18 yrd range to be really useful on encounters against plus sized boss mobs, but as you could imagine, a priest spec'd as a smite cannon in PvP can do quite a lot of damage and even I could see where that could become a bit overpowered.
I've actually been curious if it would be possible for the designers to code the spell so that the range begins at the edge of the targets hit-box. That would allow it to be useful on any mob. I assume it's either impossible or would require too much work though sadly.
